Overview

This short workshop focuses on getting users started with analysing spatial transcriptomics data. It provides a brief, but detailed, overview of the key ideas in spatial transcriptomics as presented by experienced users.

This workshop is primarily aimed at people who already have some experience with bioinformatics, or who are in the process of developing their bioinformatics skills, and who want to get started with spatial transcriptomics. The content covers high level design and then focuses on practical analysis concepts.

This workshop will run on 12 November 2026 in person at Belval campus.

Course outline

The key topics covered are:

  • Introduction: the spatial landscape and prerequisites.

  • Experimental QC: from tissue to a usuable run.

  • Analysis QC: segmentation, data structures, quality control, normalisation, and annotation.

  • Differential expression with a spatial component: niches, spatial statistics, spatially variable genes, multi-sample designs.

  • Knowledge exchange by users (two groups share their experiences).

  • Where to next? A brief discussion about the spatial transcriptomics community in Luxembourg.
